Inferring Horizontal Gene Transfer with DarkHorse, Phylomizer, and ETE Toolkits

In this chapter, we describe how to use DarkHorse2.0 to search for xenologs in the genome of the cyanobacterium Synechococcus elongatus PCC 7942. DarkHorse is an implicit phylogenetic method that uses BLAST searches to identify proteins having close homologs of unexpected taxonomic affiliation. Once a set of putative xenologs are identified, Phylomizer is used to reconstruct phylogenetic trees. Phylomizer reproduces all the necessary steps to perform a basic phylogenetic analysis. The combined use of DarkHorse and Phylomizer allows the identification of genes incorporated into a given genome by HGT.
The dimensions of mobilities: The spatial relationships between corporeal and digital mobilities

Abstract The aim of this article is to study how the corporeal and digital mobilities are spatially organised in relation to each other in everyday life. The dimensions of mobilities are modelled by using survey data (N = 612) collected from Finland in 2011, Multiple Correspondence Analysis (MCA) and Multiple Regression Analysis (MRA). The results show that the combined use of corporeal and digital means of mobility affect the spatial organisation of mobilities only little. The results indicate that young people and students are more likely to benefit from their mobility in networking activities as they are equipped with a larger variety of mobility means than older people and pensioners. Objective To report three cases of interstitial pregnancies treated successfully by combining uterine artery embolization (UAE) and ultrasound-guided local administration of methotrexate (MTX); and to assess the effect of UAE on ovarian reserve by prospectively measuring serum antimullerian hormone (AMH) levels. The aim of this study is to compare protein supplement consumption in commercial gym users, both from the city centre and the suburbs of Palermo, Italy. Comparing the means of two normal populations is an old problem in mathematical statistics, but there is still no consensus about its most appropriate solution. In this paper we treat the problem of comparing two normal means as a Bayesian decision problem with only two alternatives: either to accept the hypothesis that the two means are equal, or to conclude that the observed data are, under the assumed model, incompatible with that hypothesis. Not always lead compound and/or derivatives are suitable for the specific biological target for which they are designed but, in some cases, discarded compounds proved to be good binders for other biological targets; therefore, drug repurposing constitute a valid alternative to avoid waste of human and financial resources. Our virtual lock-and-key methods, VLKA and Conf-VLKA, furnish a strong support to predict the efficacy of a designed drug a priori its biological evaluation, or the correct biological target for a set of the selected compounds, allowing thus the repurposing of known and unknown, active and inactive compounds.

Introduction: Due to the emergence of new pharmaceutical presentations of ibuprofen (40 mg/mL), an analysis was made on the use of antipyretics in paediatric outpatients in Spain. Patients and methods: A cross-sectional, observational, descriptive study was carried out on a sample of children under 14 years old with treated febrile syndrome, seen in the Emergency Room of the Hospital General Universitario de Valencia from November 2012 to January 2013. Results: Of the 217 children included, 144 were treated with paracetamol or ibuprofen, 69 received both drugs, and one received paracetamol and metamizol. Present study has been carried out to assess whether early alterations of the behavioural structure may be detected in mice affected by Duchenne muscular dystrophy (DMD). To this purpose, both quantitative and T-pattern analysis (TPA) were used to analyse the behaviour of two groups of male, two months old mice, 18 MDX and 18 normal as control, tested in an open-field apparatus. T-pattern analysis is a multivariate technique able to reveal hidden structural features of behaviour and, in particular, its temporal characteristics.
